I'm trying to flash my E3000 from the latest Linksys firmware (1.0.04), but whenever I get to 26% complete, it seems that the router restarts and I get an "Upgrade Failed" error. This has happened with every single build I have tried and I have no idea what to do. Can anyone help me with this issue?

Try downgrading to 1.0.03 or.02 of the stock firmware. Or even re-flash the 1.0.04 and try again. Check DD-WRT Forums to see if anyone else is having similar issues- that would indicate some kind of updated security for flashing that breaks third-party firmware flashing.
I had the same issue. I went over to DD-WRT and found that there is a great set of instructions on how to flash. This includes disconnecting all devices, doing a 30/30/30 reset, a few very important waits, flashing, etc. There is actually a set of instructions specifically for E3000, though I'd recommend reading all of the generic stuff as well. Apparently you can't use HTTPS or anything but IE (haven't done the research to verify this…). I flashed the basic E3000 DD-WRT trailed build and then tomato. It worked great!
